We are pleased to present the proceedings of the 11th Workshop on Algorithms in Bioinformatics (WABI 2011) which took place in Saarbr¨ ucken, Germany, September 5–7, 2011. The WABI 2011 workshop was part of the six ALGO 2011 conference meetings, which, in addition to WABI, included ESA, IPEC, WAOA, ALGOSENSORS, and ATMOS. WABI 2011 was hosted by the Max Planck Institute for Informatics, and sponsored by the European Association for Theoretical Computer Science (EATCS) and the International Society for Computational Biology (ISCB).
